The CRE/loxP system is a way to have spatial and temporal control over gene deletions, inversions and translocations.
There are limits to knockouts, such as if the gene is needed for embryonic survival or if it is expressed in multiple tissues. Cre/loxP allows us to conditionally knock out genes solely in subsets of cells where CRE-recombinase is expressed.
